Protein design: A perspective from simple tractable models

We review the recent progress in computational approaches to protein design which builds on advances in statistical-mechanical protein folding theory. In particular, we evaluate the degeneracy of the protein code (i.e. how many sequences fold into a given conformation) and outline a simple condition for ''designability`` in a protein model. From this point of view we discuss several popular pro...

Mechanism Design and Analysis Using Empirical Game Models

The mechanism design problem has been a major subject of applied game-theoretic research for many years now. Commonly, it is approached theoretically from the perspective of designing rules that ensure that truth revelation is a Bayes-Nash equilibrium strategy or a dominant strategy for agents, and the outcomes maximize the designer’s objective [Mas-Colell et al., 1995, Fudenberg and Tirole, 19...

Design and Construction of Recombinant ELP-Intein Cassette for Use in Simple and new Purification Methods of Recombinant Proteins

Background and Objective: Use of elastin-like proteins (ELPs) provides high-performance protein purification without need for chromatography. In line with cost reduction and facilitation of recombinant proteins purification, which represent a high percentage of production costs, in this project, we eliminated the need for proteases in the process of separation of recombinant proteins from ELP b...

Does micro-variability make models more complex? A comparison between diffusive and linear evidence accumulation

Most theories of how decisions are made assume that the accumulation of evidence from the environment is a noisy process. Recently, models have been proposed which do not have this micro-variability, and as a result are simple in the sense of being analytically tractable. We use a global model analysis method called landscaping to show that in terms of flexibility, simply removing micro-variabi...

Bayesian Models of Development.

Until recently, biology lacked a framework for studying how information from genes, parental effects, and different personal experiences is combined across the lifetime to affect phenotypic development. Over the past few years, researchers have begun to build such a framework, using models that incorporate Bayesian updating to study the evolution of developmental plasticity and developmental tr...
